Windows authentication not being set

Hi, I have been using Octopus for a project with the IS Web Site features enabled. I use this to set the authentication mode to “Windows Authenctication” and had used this successfully. Earlier today I upgraded to Octopus.2.5.6.356-x64 and added a PostDeploy powshell file to the application (to do a custom update on web.config). When I ran a deploy, it reported that it had disabled Anonymous and Basic authentication and enabled Windows authentication. When I look at the web site I found that all authentication modes had been disabled. This has happened for all the deployments on two different environments.
