We have over 300 servers setup as targets and it is very slow to select specific targets. Is there a way to script the deployment to include specific target machines?

I am assuming that you are talking about Include/Exclude targets from the deployment page as screenshot below
As you are deploying a subset amount of the 300 servers, I would suggest to tag the machines with role so that the deployment will only deploy to the machines that match the role. You could get more information regarding target role from here
